Edmond Tapsoba's early own goal and Lassie Sinayoko's calm finish gave Mali a 2-0 lead, before Bertrand Traore pulled one back from the penalty spot.
South Africa then shocked tournament favourites Morocco 2-0.
Evidence Makgopa and Teboho Mokoena scored for the Bafana Bafana as they recorded a famous win.
Mali will now take on Ivory Coast, while South Africa will play Cape Verde.
In the other last-eight fixtures, Nigeria takes on Angola and Guinea face DR Congo.
